These card comparisons just get dippier and dippier.  Hasn't anyone
figured out yet that these cards are carefully crafted so that none
are unquestionably better than others (ideally, anyway)?  This one is
a prime example of someone thinking that everybody plays his deck.

Mr. Fuji vs. Scoop Up

Note: Upon a glance, you'll probably confuse it with a stupid point
system.  Don't worry; I find those pathetic.

Mr. Fuji: Choose one of your benched Pokemon and shuffle it and all
cards attached to it into your deck.

Scoop Up: Choose one of your Pokemon in play and return the basic
Pokemon card to your hand (discard all cards attached to that card)

SCOOP UP: You can use it on your active.  This helps if you can't
retreat and don't have a switch.

MR FUJI:  Doesn't make you discard cards.  If you're playing a deck
with some evolutions, you may not want to just vaporize your
evolution cards.  This especially holds when people put Slowbros
(underrated, by a lot) in their decks...this card is the only thing
that makes the "dopey" evolution usable.

SCOOP UP:  The Pokemon goes back to your hand.  This works great if
you have a Hitmonchan as the active and a Scyther on the bench. 
Scoop up Hitmonchan, promote Scyther, put Hitmonchan back down,
attach an energy, retreat, and Jab.  Very effective.

MR FUJI:  Makes your deck bigger.  Besides using it as a rescue card,
if you're about to lose to an annoying stall deck, just Fuji a
benched Pokemon (preferably an evolution with a few energies on it)

SCOOP UP:  Works great in Haymaker and Damage Swap decks.  In Damage
Swap, the general purpose to use this card would be to erase a
Chansey's damage (since most Damage Swap players use Chansey as a
damage battery).  Haymakers use it because of the Hitmonchan/Scyther
play I outlined above.

MR FUJI:  Great for any Evolution or Stall Deck (yes, that includes
Damage Swap).  It makes your deck bigger, and it works to save your
evolutions.

SCOOP UP:  Can be augmented by Energy Retrieval and Recycle; the
main disadvantage of Scoop up is its habit of sending cards to your
discard pile.

MR FUJI:  Can be augmented by Switch and Pokemon Trader.  The Switch
can get rid of the obvious disadvantage of not being able to Fuji
your active.  Pokemon Trader can be used when you're running
multiples of an evolution; Let's say you Fuji a Nidoking, when you
already have a Nidorino with three Grass Energies attached on your
bench.  You Pokemon Trader for the Nidoking you just Fuji'ed, and
voila!  You just, in essence, healed your Nidoking with no drawback.

So, after all of these points, which card is "better"?  The answer is
neither.  I use Mr. Fuji.  That doesn't mean it's necessarily a
good idea for you to use Mr. Fuji.  If you're using a haymaker,
then you should probably use Scoop Up.  If you're using an evolution
deck, you should probably use Mr. Fuji.  It all depends on YOUR deck,
YOUR playing style.  Saying "Scoop Up works better for ME" is one
thing, but saying "Scoop Up works better for YOU" is uninformed.  I
wish the authors of these card comparisons would pick up on this and
compare cards, not just tell everyone to play what they play.
