Ok, to start, I would like to say this isn't too bad of a deck for most
purposes.  However, any deck can be made better.

First, before any deck-building is made, try to determine what you are
planning to do with a deck.  Most are direct damage, which seems to be what
this one is.  When using a damage deck, make sure that you have several
chains of pokemon that can help cover each other's weaknesses. 
Fighting/Water is a great combination, because most of fighting is weak to
electric, and the fighting pokemon can easily take care of those.

Now, to the fun part.  Let's work on the pokemon.  Try to eliminate all
pokemon that aren't helping much for the purpose, or you have only 1 of (The
Pokemon Lady had a great article on that the other day, a must read!).  This
eliminates the Mankey, Doduo, Dodrio, Cubone, and Lickitung.  We need
Hitmonchan because he is your strongest fighting in the deck.  Also, remove
the Poliwags and Poliwhirls, because they are pretty bad without Poliwrath
(and even Poliwrath isn't that good anyway).  Also, take out the Rhyhorn and
Rhydon, because they have a very high retreat and are just another weakness
to grass.  Now, add 2 more Hitmonchans so that you have 3, and make each
Stage 1 Evolution a 3-2 chain.  The final pokemon should be:

3 Meowth
2 Persian
3 Hitmonchan
3 Magikarp
2 Gyarados
3 Eevee
2 Vaporeon

Next, is the trainers.  Again, look for those cards that don't help a great
deal or those that you have only 1 of.  The only one that should be removed
entirely is Pokeball, because you have only 1 and much fewer pokemon now (it
only works 50% of the time anyway).  Also, take out the 3 Super Potion,
because that uses up 3 of your energy and this is a high-energy requirement
deck (Water is the color with the highest energy-to-damage ratio).  Now, add
two Pokemon Traders (you have 18 pokemon, and several evolutions, so this
will help you build those quickly).  Add another Oak to have 2, and 4 Bill,
because card advantage is the backbone of almost every successful deck.  You
also need the best life-saving card in the game, the Computer Search (the
ability to search your deck for ANY card is priceless).  To finish, add 2
more Switch for a total of 3, and 1 more Gust for a total of 3.  The
trainers should look like:

4 Bill
2 Oak
3 Gust of Wind
3 Switch
1 Computer Search
2 Pokemon Trader

You should have 27 slots remaining in your deck for energy. Again, this is
crucial due to the amount of energy your deck requires.  Now that all the
fighting except the Hitmonchan is gone, you only need about 10 Fighting
Energy.  Water requires much more energy, so use the remaining slots for
that (17 Water).  However, if you want to add Double Colorless Energy to
this deck, which would be a great help in Persian's Pounce attack and
Vaporeon's Quick Attack (and for retreating a turn sooner), move some of the
energy around.  Take out 1 Fighting and 2 Water, and add 3 DCE.  If you
want, have only 2 DCE (add 1 Water back in), or have none at all.  In my
opinion, it is better to have the 3 DCE, but that is entirely up to you. 
So, the energy should be:

10 Fighting
17 Water

OR

9 Fighting
15 Water
3 Double Colorless Energy
