Hello. I was wondering, in the card game if you use a pokemon breeder on
mysterious fossil could it become Kabutops or Omistar?

Sure.  There is no rule against it.  Kabutops and Omastar are both Stage 2's that come from Mysterious Fossil, so Breeder is acceptable.
