Hmm... to tell you the truth, your deck would work much smoother if you dropped the Direct Damage half. Even though Magic Ruler is somewhat Exodia's bane, it still has alot of cards that compliment the deck very nicely.

-Monsters-

1x Exodia the Forbiden One
1x L. Arm of Exodia
1x R. Arm of Exodia
1x L. Leg of Exodia
1x R. Leg of Exodia
2x Sangan
2x Witch of the Black Forest

Essentials...

3x Magician of Faith
3x Mystical Tomato
2x Mask of Darkness
2x Big Eye

Mystical Tomato works very nicely with Sangan and Witch of the Black Forest. It works as a Last Will in monster form.

The MoF and MoD are strictly for card advantage and defense. Exodia is a control deck, so you always want to have a good sized hand. MoF and MoD open up your options greatly while also providing a quick defense.

Big Eye is for added speed.

-Magic-

3x Messanger of Peace
2x Swords of Revealing Light

Stall city. Messanger of Peace is a GREAT addition to control based Exodia decks.

1x Raigeki
1x Dark Hole

Boom.

1x Pot of Greed
1x Monster Reborn

Monster Reborn is excellent for pulling back Sangan / Witch of the Black Forest.

2x Painful Choice.

Your probably confused at this point. Painful Choice is actually a strong card in Exodia. First of all know this, NEVER choose Exodia as one or more of your 5 cards chosen. The whole reason to Painful Choice is to make your deck smaller allowing you to draw Exodia even faster. Two Painful choice equals 10 cards pulled out of your deck. And if needed, you can even MoF them back.

3x Rich Goblin

It doesn't give you any card advantage but it thins out your deck some.

And just so you know, Change of Heart / Snatch Steal isn't needed in this deck. It really serves no big purpose.

-Traps-

1x Mirror Force
3x Magic Jammer
3x Solemn Judgment

The reason both counters are maxed out is because there is too much hand disruption in Magic Ruler. Not to mention Card Destruction.

The deck looks damn fast to me. Now to test it...
