   My fixes will be in bold. Before I start, I'll point out that Hyper Beam (and it's elemental counterparts like Blast Burn and Hydro Bannon) aren't very good. Also, neutral natures(Hardy, Serious, etc) aren't good because they don't increase any certain stat. Get Pokémon that have natures that best suite their purpose. Also, if you want to learn to EV train, go to Serebii and check out their section on EVs and IVs. Now, on to the fix.

You said that you have both ruby and FR(or LG, can't remember. Doesn't matter). Trade the team Over to Ruby and Get back to the point where you get Mewtwo. Keep catching it until you get a modest or Timid one. Drop Hyper Beam for Calm Mind to further increase its already massive SAtk and SDef. Drop Shadow Ball for Thunderbolt and drop recover for Ice Beam. You will be doing a thing called bolt-beaming. It covers alot of types and is a great strategy. Give it Leftovers. I'll add EVs on in case you're willing to learn. That gives you this set:

A timid nature is better on him. l drop Crunch for Calm Mind. This move is amazing on him. Give it Substitute instead of Double Team so you don't have to worry about Toxic or Will-o-Wisp or the like. Get rid of Iron tail on him because Iron Tail sucks period. Use a filler there. I'd say Hidden Power[Ice], but then you'd have to keep re-catching it until you get one that way. Use Roar. Give it Leftovers as well. That gives you this set:

You need a tank on this team. Blastoise is a great one. Give him Leftovers to recover HP. Make him Bold to increase Defence. Get rid of Hydro Cannon for Mirror Coat(requires you to breed with Corsola). Since he is pretty good at absorbing Special attacks, this move does wonders on him. Get rid of Skull Bash because it takes to long to use and isn't very powerful. Teach him surf instead. Drop Earthquake for Either Rapid Spin or Refresh. That gives you this move set:

Bold Nature (+Def, -Atk)
- Mirror Coat
- Ice Beam

Scizor@_____Male
Lonely

Wing Attack/ Double  Team

Scizor makes a great Sub-Reversal(er). The nature you have is fine if you don't want to go through the trouble of breeding for an Adament or Jolly one. Give him Salac Berry, so when his HP is low, his speed increases. Steel Wing sux. STAB doesn't make up for its low accuracy. Give him either Endure or Substitute here. Drop Hyper Beam for Reversal. Use Substitute or Endure until his HP is down to around 25%, as low as possible, then use Reversal. Use Swords Dance instead of Wing Attack/Double Team. That way you can Maximize his attack. The last move is a filler. You can use anything of your preference here. This gives you this moveset:

Scizor (M) @ Salac Berry
Trait: Swarm
EVs: 12 HP / 252 Atk / 246 Spd
Lonely Nature (+Atk, -Def)
- Substitute
- Swords Dance
- Reversal
- Return

Typhlosion@____  Male
Calm
Blaze
Flamethrower 
EarthQuake
Hidden  Power

I love Typhlosion. He is a great special sweeper. Breed for a Modest one and give him a Petaya Berry. This is one of the few cases where you want to use Fire Blast>Flamethrower. Thunder Punch is better than EarthQuake here as well. Depending on the Hidden Power he has, it can be used instead of Focus Punch. If the Hidden Power is HP: Ice or Grass, then use it, but if not, use Focus Punch. When they switch, use Focus Punch to probably OHKO the opposing Pokémon. If not, then that is ok. Substitute for the last move is your best choice. Protection from status ailments is good. Here is the moveset:

Typhlosion (M) @ Petaya Berry
Trait: Blaze
EVs: 28 HP / 30 Def / 252 Spd / 200 SAtk
Modest Nature (+SAtk, -Atk)
- Fire Blast
- Thunderpunch
- Substitute
- Focus Punch

As for a last Pokémon, I'd suggest a Baton Passer or another tank. My favorite tank is Shuckle. Here is a moveset:

Shuckle (M) @ Leftovers
Trait: Sturdy
EVs: 252 HP / 132 Def / 126 SDef
Impish Nature (+Def, -SAtk)
- Protect
- Rest
- Toxic
- Wrap

Or Ninjask is a good Baton Passer:

Ninjask (F) @ Leftovers
Trait: Speed Boost
EVs: 252 HP / 129 Def / 129 SDef
Impish Nature (+Def, -SAtk)
- Baton Pass
- Protect
- Substitute
- Swords Dance
