Misty's Wish lets you look at prize, and request to switch it with a card in your hand.  A good advantage to either see which prize to draw next, or switch right away for a useful card.  Here Comes Team Rocket! forces you and your opponent to flip your prize cards over giving both players a mid-game advantage.  So, which is better to use?  I noticed this when I had two different decks and had one of each trainer in each deck.  I did battle, after battle, after battle, studying the effects of the game when that certain trainer was used or not used.  Here's what I noticed:

#1. Misty's Wish lets your opponent choose whether or not to switch cards, giving you a prize swap advantage, or a card-draw advantage.

#2. Even if your opponent doesn't let you choose to swap cards, you may be able to know which prize card to draw next, or if it isn't the card you want to draw for your next prize, you can take a chance by picking a different card.

#3. Misty's Wish is wicked in "Sudden Death" matches, because you may be able to use your only prize card instead of never getting to use it.

#4. Here Comes Team Rocket! lets you see all of your prize cards face-up, but lets your opponent see his/her prizes too.  This gives a slight disadvantage to both players to use the cards they wish to use.

Well, in conclusion, Misty's Wish is alot better than Here Comes Team Rocket!.  Team Rocket are the badguys anyway, aren't they?
